The 19-year-old made only his eighth appearance for Arsenal in the Premier League.
Arsenal had gone a goal up through Pierre-Emerick Aubameyang at the start of the second half before Nketiah was introduced into the game.
The aforementioned Aubameyang added a second goal for the Gunners minutes after the introduction of Eddie Nketiah.
Burnley pulled one back for the hosts in the 65th minute before Arsenal substitute Nketiah scored the third and final goal of the game for the Gunners on the stroke of full-time.
The win over Burnley was not enough for Arsenal to secure Champions League football for next season but they have another shot via the Europa League route.
Arsenal will definitely qualify for the Champions League next season if they manage to beat London rivals Chelsea in the Europa League final in Baku, Azerbaijan.
